"making do" does not sound correct.

I go with D (although making do without sounds bad)

C makes it sound like they did not have timber and nails then but found them later....

praet/paul.... any inputs?

C has problems.. 'while not having' could simply be said .. without..
A , B have referent problems. 'it' has no one referent.
E is wrong, because it suggest that settler's homes ( not settlers) make do without ...

IMO, D is best. 'making do' is fine.

'make do' is an idiom.

Though i cannot be 100% sure, 'making do' should be an idiom in this context
