A. than those that charge - improper comparison.
B. than are charging - same as A
C. than to charge - changes the meaning
D. as charge - doesn't make sense.
E. as those charging - My Choice.

It would be easier, if you just take out the "more than" part: "Three times as many institutions charge tuition under $$$, as those charging over $$$"

"those" is necessary in D.

We need to compare colleges that charge different fees. D has no provision for that.

(E) is not a perfect answer choice, and IMHO is a pathetic construction. Nonetheless, it's the only option that restates "those."
