(A) After Queen Isabella asked Admiral Columbus to describe the island of Hispaniola (now Haiti), which was newly discovered, he had reached (‘had reached’ is wrong here; also 'which was newly discovered' is awkward)
(B) On being asked to describe the new discovery of the island of Hispaniola (now Haiti) by Queen Isabella, Admiral Columbus, reaching (awkward)
(C) Queen Isabella asked Admiral Columbus to describe the newly discovered island of Hispaniola (now Haiti), then he reached (clauses are improperly connected – ‘;’ is needed)
(D) When asked by Queen Isabella to describe the newly discovered island of Hispaniola (now Haiti), Admiral Columbus reached (good)
(E) After Queen Isabella had asked Admiral Columbus to describe the discovery of the island of Hispaniola (now Haiti), he had reached (again, no need to use past perfect)

IMO D, as past perfect in A and E is not warranted.
B and C are awkward

D. Both events occured at the same time. so both tenses should be in past form.

when asked by Queen, Colmumbus reached for a paper and crumpled blah blah..
