I am tempted to go with C. 'Whether' is used when there are alternatives given. 'If' is used for hypothetical situations.

Should be C

Not only is the use of 'whether' is correct here, but more importantly, the usage of 'has been' completes the sentence.

'has been' indicates that there are changes and ongoing changes to the painting due to external factors and that is why 'infrared scannings' are used. But 'had been' indicates that the changes happend and done with.

I agree. In D "as was done" funnily suggests that other artists of the time aslo painted Mona Lisa! I am sure Leonardo da Vinci would have sued the other artists for patent infringement

Cit should be
We need to use whether in this case. If needs to be used when we have then in the statement.
And the statement should be in "Present Perfect" tense.
