By all means provide that detail in your resume and specify you were a contractor and make sure you include through which company you contracted.

Yeah, give them the staffing firm as well as the regular company, and explain. They'll figure it out. And you really shouldn't worry about it.

This is what the optional essay was made for! While not entirely common, your situation isn't unheard of. Just make sure the explanation is simple and easy to follow.
