Initially I chose A but on the second attempt I am leaning towards B becuase

(A) what was lacking in his technical skill was more than made up by the passion with which he played the music.
(B) what he lacked in technical skill was more than made up by the passion with which he played the music.

"made up for" is the correct usage, implying to compensate.
