Another vote for (C)

Logic:

1. tells (+) vs. tell (-)
2. to become active and when to remain quiescent (+) vs. tells individual genes both when to activate and when to quiescent (-)

There is no ||ism in (D)

I've missed this point of plural subject.
A could be the answer.

How can we rewrite the sentence to say that the substance that "tells" is unique among the others substances that dont "tell"?
Wd it be different if it were like :

Biologists believe that they have found one of the substances, that tells individual genes both when to become active and when to remain quiescent in the earliest phases of an embryo's development.

OR

Biologists believe that they have found one out of hundred substances that tells individual genes both when to become active and when to remain quiescent in the earliest phases of an embryo's development.

A - Almost sure.

(B) tell individual genes both at which time they should become active and ["at which time they" is missing] should remain : NOT || - both X and Y. X and Y should be ||. Also even if ||ism is done its wordy
(C) tells individual genes both when to become active and when to remain: S-V agreement
(D) tells individual genes both when to activate and when to: S-V agreement
(E) tell an individual gene both about when it should become active and when it should remain: NOT || - both X and Y. X and Y should be ||

Correct construction is "both X and Y"

A it is.

"substances that TELL", is appropriate

one of + plural noun + relative (that/which) + Verb

Verb after the relative "that" should agree with the plural noun.

the relative "that" normally associates itself with the closest noun (Substances) and not necessarily the subject ("One" in this case) and hence the verb should be conjugated to agree with "substances" rather than "One of..."

Another construction is
one of + plural noun + Verb ---------> in this case the verb must be singular in keeping with the subject.
