I'll vote for E.
'were' is not required in A,B and C. 'Rather than' fits well.
Also, mutation...selection....creation...sounds better.
I was bending towards B too.
B or E ? am not sure.

Answer should be "B", the only choice which has correctly employed idiom - "not X but rather Y"
further more, evolved and created are prallel to each other.

I havent heard the idiomatic phrase - not A but rather B

hey can you let us know where u learnt this idiom from...maybe it was missed in the list available in this site

The answer is B.
A - ruled out because of its awkward construction
B - the use of the idiom - notX, but rather Y
C & D are awkward,
E - A GMAT trap, showing parellelism - after rather, there is no proposition.
species of plants and animals evolved slowly through random mutation and natural selection rather than instantaneous creation.
random mutation, natural selection and instantaneous creation - all are parellel. But, there is no preposition after rather. Had it been "rather than through or by , then it would have been correct.

Some fine points :
1. "not X but rather Y" is an idiom
2. whenever there are constructions - "X rather than Y" / "not X but rather Y", X and Y should be parallel, meaning 'of same grammatical construction'
Choice "B" makes X and Y parallel, see :
" not created instantaneously but rather evolved slowly through "
Only "B" satisfy both these conditions.

I chose B, just because of parallelism. Couldn't remember the Idiom 'Not X But Rather Y' though. Will remember now.
