I've got maybe a weird question, but still... Here is the thing:
I work in CitiBank, but I got this job through employment agency. So technicality, I do all the job for Citi, but my salary comes from employment agency. My question: What do I have to write in resume and application in "employer section"? I can write employment agency, but I do nothing for them and Citi sounds better... But if I write Citi and ad.com. check my background somehow we can have some misunderstandings. Explain all this in optional essay I can't because I'm using it for different purposes...
Please, advice!

something like this is just what goes into the additional essay - an most colleges allow you to explain everything (as in multiple topics) in the additional essay - just seperate them by giving headings

If I were you, I would be totally honest. You never know that perhaps one day , this little lie would come and haunt you and will negatively impact your admissions and career.

Someone else was in a similar boat, but due to consulting rather than an employment agency. The forum consensus was to put this on the resume:

Office-Works-R-Us, 2003-present
Number Cruncher at Citi
* manage stuff
* count stuff
* do other stuff

I am in a similar boat with some of my work experience. I am just stating it on my resume clearly and in my work experience sections of the apps clearly.

I'm stating:
company: (Home company paying my paychecks)
Job: (Job Title working directly for (Company you work at))

my case:
company: PAS, Inc.
Job: Process Control Engineer at The Dow Chemical Company

Then proceed to explain what you do at work, no matter who pays the paychecks.

Another option was to tweak the job title, for eg (in your case):

Number cruncher at Citibank (through Office-works-R-Us employment agency).
