Good One – the object of preposition must contain objective form – eliminate A,B and C
Between D and E, E has incorrect past perfect form.

A] Except for you and I, everyone brought
B] With exception of you and I, everyone brought
C] Except for you and I, everyone had brought
D] Except for you and me, everyone brought
E] Except for you and me, everyone had brought

Subject Pronoun - I
Object Pronoun - me
Possessive Pronoun - mine

For example: Who are you going to marry ?
Correct : Whom are you going to marry ?

You = subject, pronoun (who) is the object and hence needs to use Object Pronoun (whom).

Except for you and I, everyone brought a present to the party.

You = subject, Pronoun (I) is the object and hence needs to use Object Pronoun (me)

Makes sense ?

but why is 'had brought' incorrect past perfect?

You use past perfect tense only when you need to compare two past actions. Eg: I had visited my uncle before he died. Here just a simple past is required as there is only 1 past action.
