I think that would be wrong. if you read the sentence withought the adjective ('that' pronoun reference clause), it will be " Fossils of a whale , have been recovered by paleontologists" so obviously this construction is wrong.

IMO A
B & C - It should be have not has
D - not much insight in having been usage but it sounds wrong to me.
E - were is not required not it is correct.

B & C - Have should be used to agree with "fossils"
D & E - seem to have incorrect verb tense

In option D,E- having is incorrect.
The subject here is fossils(Plural) and hence the verb should be have.Hence B & C are out.

The subject of the sentence is Fossils, not Whale. So, the correct form of "have" should be "have", not "has". Hence, eliminate B and C.

In choice D and E, HAVING BEEN makes sense that the verb beached already happen and ambiguously modified either FOSSILS or WHALE. Therefore, we can eliminate choice D and E.

The remain correct one is A.

C. that beached on an African shore more than a million years ago, which was subsequently butchered by hominids, has Wrong - "which" is a misplaced modifier; "has" must be plural

D. having been beached on an African shore more than a million years ago and subsequently butchered by hominids, have Wrong - Passive voice "having been beached" is not required because "whale" received the actions; cannot split a subject and a verb with a comma ", have"

E. having beached on an African shore more than a million years ago and then subsequently were butchered by hominids have Wrong - "then subequently" is redundant; "were" must be singular form because the noun of the relative pronoun is singular "a whale"

my doubt is regarding "Fossils of a whale that beached". Isnt that referring to Fossils here as "of a whale" is in prepositional phrase?? Please help, thanks

In this Question, how is "beached" parallel to "was butchered"

Also "Whale beached on an African shore" is in active voice whereas ""Whale was subsequently butchered by hominids" is in passive voice.

So how is this construction correct?
