we need the usage here.
So, we need to find a sentence which explicitly states it.

thus , the option E clearly says that, its use... will increase the likelyhood...

A) The use of the preposition 'it'. If you take out the modifying clause you get:
'If a single strain of plant is used for a given crop over a wide area it increases the likelihood that the impact of a single crop disease or pest will be disastrous.' It's not clear what it is refering to. It would be better if the sentence said 'If the method of using a'

B) same as A

C) is incorrect becasue it's not clear what the modifying clause is modifying:

'A practice fostered by modern seed-marketing methods, a sing strain of plant'.
Is a single strain of plant a practive fostered by moder seed-marketing methods?

D) Seem correct to me and if you take out the modifying cluase you get:
'A single strain of plant used for a given crop over a wide area increases the likelihood that the impact of a single crop disease or pest will be disastrous.'

E) This could have been correct but is missing an 'a':
The use of a single strain of plant for a given crop over a wide area, a practice fostered by modern seed-marketing methods

Basic problems with this option,
it has no referant ... and also the If contruction needs "will" ... If X happens , then X will
happen.
"increases" is not correct according to the IF contruct.

(B) If a single strain of plant is used for a given crop over a wide area, as is fostered by modern seed-marketing methods, it
Same as A
(C) A practice fostered by modern seed-marketing methods, a single strain of plant used for a given crop over a wide area
"It seems "A single strain of ..." is modifiyng "methods" .... a mess
(D) A single strain of plant used for a given crop over a wide area, a practice fostered by modern seed-marketing methods,
"a practice ....methods" set off with commas. "A practise .... methods" is modifiyng "a practise" correctly.
(E) The use of single strain of plant for a given crop over a wide area, a practice fostered by modern seed-marketing methods
Here it seems that "a practice fostered ..." is modifiying "wide area".

goalsnr, I am sure there is a typo in your option E.

It misses the comma.
After your OA I checked some other occurance of the question and found comma after E option.

I'll go with D, you need the comma in D to offset the modifying clause from the rest of the sentence

Sentence has modifier issue and pronoun referent issue.

(A) If a single strain of plant is used for a given crop over a wide area, a practice fostered by modern seed-marketing methods, it [it has no clear referent – eliminate it]
(B) If a single strain of plant is used for a given crop over a wide area, as is fostered by modern seed-marketing methods, it [it has no clear referent – eliminate it]
(C) A practice fostered by modern seed-marketing methods, a single strain of plant used for a given crop over a wide area [ A practice cannot modify a single strain of plant – eliminate it]
