"Marked by using" is wordy, awkward and changes the meaning. You should avoid using participial phrases in these kind of situations where an abstract idea is being conveyed.

"Marked by the use of" - this is correct.

Here is my reasoning for choosing D:
A) by their use of is referring to Industrial Revolution, which is singular INCORRECT
B) marked by the use of? where is the auxilary verb??? marked is just a participle, it needs a verb to make the sentence complete. otherwise, this is just sentence fragment.INCORRECT
C) Again, I do not like "by their using"??? Whose using??? INCORRECT
D) This is the best option in my opinion CORRECT
E) unparallel nonsense sentence. In the first part which is modifying Industrial Revolution, but somehow the sentence is trying to link it to the second part of the sentence, which carries a verb INCORRECT
