That introduces the clause and A and E are the ones

HEre we need a simple past as this was done centuries ago.

basing them - them refers to what? Indians? calendars?

(B) of the North American Indians who have developed advanced full-year calendars and based them

changes the meaning of the sentence, it says calendar stick is evidence for the North American Indians.

(C) of the development of advanced full-year calendars by North American Indians, basing them

same reason as that for A


(D) of the North American Indians and their development of advanced full-year calendars based

same reason as that for C

(E) that the North American Indians developed advanced full-year
calendars based

Should be E.
In addition to the above reasons, E is concise
"that the North American Indians developed advanced ".
It doesnt use "who have developed " or " have developed"

i do not think evidence that or evidence of is tested here. that is used to start a restrictive clause.

Here the emphasis is on the evidence of the incident (Indians developing the calendars) rather than on the Indian's existence.
