I didn't expect recommender to make this mistake but one recommender of mine submitted an incomplete letter to Stanford. The recommender thought that he had to answer the 3 questions that GSB asks in a narrative form. So he very briefly addressed them in a letter form and not individually (1, 2...) along with the rest of the letter.

He realized the mistake and is asking if he can make changes. Can the recommender amend his submission?

The application is not submitted yet.
Since the application is not submitted is it possible to submit a new application?

You don't need to submit an entirely new application. I would just call/email the admissions office and explain what happened. The office should be able to reset that recommender's form and then s/he'll be able to re-submit your letter. Good luck!
