A. wings, shaped so smoothly and perfectly (‘shaped’ could refer to airplanes or manufacturers as well as wings)
B. wings, wings so smooth and so perfectly shaped (nothing wrong. Repeating 'wings' is correct)
C. wings that are shaped so smooth and perfect (should be ‘smoothly’ and ‘perfectly’)
D. wings, shaped in such a smooth and perfect manner (‘shaped in a smooth manner’ - very awkward)
E. wings, wings having been shaped smoothly and perfectly so (I think that ‘so that’ – construction is wrong here. Also ‘having been shaped’ is not needed).

Whats wrong with A.. Isnt shaped clearly referring to wings, it immediately follows it in the sentence ..
Please explain..

Going with B.
In A, "Smoothly" and "Perfectly" describe the "process of shaping" and not the wings.
In other words, smoothly and perfectly modifies the action "shape".

Here not ‘smooth’ and ‘perfect’ or ‘smoothly’ and ‘perfectly’ are parallel, but ‘so smooth’ and ‘so perfectly shaped’. ‘Smooth’ -> wings ‘Perfectly’ -> shaped ‘Perfectly shaped’ -> wings ‘Smooth’ and ‘Perfectly shaped’ -> wings

smoothly modifies shaped not the wings. here the wings are smooth..that is the reason why air passing over them do not become turbulent. not shaping smooth.
B. wings, wings so smooth and so perfectly shaped .....that the air passing over them would not become turbulent.
them refers antecedent wings(second one) correctly..near correct answer.
C. wings that are shaped so smooth and perfect
them does not refer to secongs wings... also emphasis should be on wings ..not how they are shaped.
D. wings, shaped in such a smooth and perfect manner
again emphasis should be on wings ..not how they are shaped. also them needs an antecedent to point to
E. wings, wings having been shaped smoothly and perfectly so
tense is not correct

Whats the OA?
