If you have a better opportunity, why not leave?
As long as you have a good reason for why you're taking a new job, this shouldn't hurt your application chances (as long as the new job is deemed to be selective/competitive/challenging), and may even help if you can show career progression.
When I applied, I'd had three jobs in two years (though two were within the same firm but in completely different offices/fields). I also got a bit worried about explaining the transitions, but it didn't seem to be an issue. At the end of my Yale interview, my interviewer asked if there was anything else I thought he and the adcom should know. I used that time to explain my transitions and why an MBA right now was a good idea. I think he could sense my concern but seemed totally unphased, and was like, "Oh yeah of course. That's exactly what I thought and it completely makes sense."
So bottom line: take the new job, but be sure you can logically explain why you took it and how it plays into the bigger picture of "Why an MBA? Why Now?". And most important, don't worry about it too much! Lots of people who get apply to business school have multiple jobs in a relatively short period of time, and many of those people (myself included) get accepted somewhere.
