Hey Sanjay,
"whatever" is not a modifier; it's a noun. It's role in the sentence is "object" of the verb "to do"
"He does whatever he wants" is correct. In the sentence on the left, "whatever" plays the same part as it does in the sentence you posted; there is nothing wrong with it even though it may seem incorrect.
