Although C, after having reread the sentence with the correct answer, sounds much better in my head than A I am not sure as to why A is incorrect.

Answer----The original sentence has fragment error since there is no subject for the verb – “has left”, which is in the non-underlined portion of the sentence.

Please read the whole sentence, and keep your eyes on phrase "has left workers without pay". The main verb is singular, "has", thus we need to find the main subject that must be singular. Let see all options.

Three factories were closed and one of them was owned by Mr Deripaska, one of Russia’s richest tycoons and the boss of Rusal, the world’s largest aluminum company, has left workers without pay.

Note: The highlight part is just the modifier.

A. Three factories were closed and one of them was owned
Wrong. "three factories" is plural.

B. Of the three factories, all three were closed and one was owned
Wrong. "Of the three.." is not a subject.

C. The closure of three factories, one of them owned
Correct. "The closure" is the main subject and is singular.

D. Three factories were closed and ownership of one of them
Wrong. Same as in A. "Three factories" is plural. In addition, "ownership of one of them" is very awkward.

E. The closure of three factories, one of it owned
Wrong. "one of it" is definitely incorrect.

The original sentence is illogical. If we get rid of the modifiers outside the underlined part we reduce the sentence to
Three factories were closed and one of them was owned by Mr Deripaska has left workers without pay.
What has left the workers without pay ? Logically it must be the closing of the 3 factories, but the sentence doesn't say so. Options A, B and D all have the same issue. C and E correct this issue.
But in E singular pronoun "it" is used to refer to plural "factories", which is incorrect. Option C is flawless.
