I'd say yes. I think that in the correlatives not only ... but also ..., neither .. nor and so on, the pronoun refers to the "first subject"

yes. They refers to the Sunnites since they appeared right before this. If it were to refer to the Shiites i think the part would need to mention the Shiites again to be correct.
