(A) the reason a majority is allowed to rule is not that it is more likely to be right, but because it is stronger ---> the bold parts are not parallel. Furthermore, "it" seems ambiguous coz we may not know whether it refers to "a majority" or "the reason". -->out
(B) a majority is allowed to rule not because it is more likely to be right,
but because it is stronger--> looks fine.
(C) the reason for majority rule is not because they are more likely to be
right, they are stronger ---> the lack of "to" between "majority rule" and the lack of "but because" in front of "they are stronger" make the choice wrong. Also, the use of "they" is incorrect -->out.
(D) the majority is allowed to rule because of its strength, not because it is more likely to be right-->not parallel--->out
(E) the reason why the majority rules is that it is strong, not because it is likely to be right--->the bold parts are not parallel--->out.

First of all "the reason" and use of "because" in sentences are redundant. So A, C, and E are straight away out.

(B) a majority is allowed to rule not because it is more likely to be right,
but because it is stronger
Using Correct idiom not X but Y, where X, and Y are in parallel form.

(D) the majority is allowed to rule because of its strength, not because it
is more likely to be right
First of this sentence is inverting the order (although this is not incorrect but original order should be kept same if possible). "because of X" is not parallel to "because it...".

I will go with B.
