appear + <infinitive>
appear to have is correct

I will go with A

B. 'appears having' is incorrect verb

'which makes chips that run everything from computers and spy satellites to dishwashers' is an optional clause in sentence.

Without above clause, sentence should be correct.

After suffering $2 billion in losses and 25,000 layoffs, the nation�s semiconductor industry.................appears to have made a long-awaited recovery.

So C and D are not correct.

Either A or E seems right. Clearly A is more concise

D After suffering X losses, the industry appears that it has made a recovery. Doesn't seem right, does it?
