It should be A

A - animal rights activist, who has become quite well-known, proposed that battery chicken coops be replaced - Correct

B - banimal rights activist, who has become quite well-known, proposed that battery chicken coops are replaced

C - animal rights activist proposed that battery chicken coops, who has become quite well-known, be replaced - who has should be preceded by the person it is referring to i.e. the Animal rights activist.

D - activist for animal rights, who has become quite well-known, proposed that battery chicken coops will be replaced. - The word 'will' adds a degree of certainty that doesn't go well with a proposal as the decision is yet to be made.

E - animal rights activist proposed, who has become quite well-known, that battery chicken coops be replaced - proposed is misplaced. 'who has' should be immediately preceded by the animal rights activist, the subject it refers to and not the verb.

A animal rights activist, who has become quite well-known, proposed that battery chicken coops be replaced - Correct.

B banimal rights activist, who has become quite well-known, proposed that battery chicken coops are replaced .......proposal should be followed by that + root form of the verb. (be is the root for for is, are, am, was, were etc.)

C animal rights activist proposed that battery chicken coops, who has become quite well-known, be replaced...who is referring to chicken coops hence incorrect

D activist for animal rights, who has become quite well-known, proposed that battery chicken coops will be replaced....who should be near to the activist

E animal rights activist proposed, who has become quite well-known, that battery chicken coops be replaced .....who should be near to the activist

Subjunctive mood (in this case, one person wants another person / other persons to do something, i.e. desires or wishes) is needed here. The activist wants battery chicken coops to be changed.
Subjunctive requires [verb] . . . [that] . . . [subject] . . .[verb in SIMPLE form]
[proposed] [that] . . . [coops] [be replaced] . . . Correct.

proposed that . . . are replaced. are replaced is not [verb in simple form] [are replaced = passive voice + to be verb + past participle, incorrect]

C animal rights activist proposed that battery chicken coops, who has become quite well-known, be replaced
The verb is correct. Placement of the relative clause, however, is a disaster. "Who" modifies only people; who cannot modify chicken coops. The relative clause should modify the activist.

D activist for animal rights, who has become quite well-known, proposed that battery chicken coops will be replaced
proposed that . . . will be replaced is incorrect. Will be = future tense, and is not [verb in simple form].

E animal rights activist proposed, who has become quite well-known, that battery chicken coops be replaced
And I thought placement of the relative clause could not get any worse than the placement in Answer C. It just got worse. "who has become quite well-known" must modify the activist. The sentence is nonsensical.
