A. By using tiny probes as neural prostheses,

there are no errors in option A... the modifier "By using tiny probes as neural prostheses" correctly modifies surgeons---Correct!

B. Through the use of tiny probes used as neural prostheses,
the contrast makes no sense! ----wrong!!

C. By using tiny probes, which will function as neural prostheses?
Its not meant to be a question we know that tiny probes can be used as neural prosthesis---wrong!

D. As neural prostheses, and by using tiny probes,

1)the surgeons themselves are not neural prostheses
2)As cannot be followed by a noun or a noun phrase-----wrong!

E. Since the use of tiny probes as neural prostheses,

option E means:
Since the time when tiny probes were used, surgeons may be able to restore....

this option makes no sense--- it has a meaning error
because we need the modifier to modify the "how aspect" how will surgeons restore nerve function?---wrong!

A is my answer.

A. By using tiny probes as neural prostheses: My answer
B. Through the use of tiny probes used as neural prostheses:USE and USE redundant
C. By using tiny probes, which will function as neural prostheses: function as redundant
D. As neural prostheses, and by using tiny probes: surgeons play roles as neural prostheses!!!!! rediculous
E. Since the use of tiny probes as neural prostheses: Since may have two meanings. (i) The starting point of time or (ii) Reason. If since=The starting point of time, Present perfect tense is required (so, tense mismatch). If since=Reason, Since +subject+verb is required. ( verb is not available in the since portion). OUT

C. By using tiny probes, which will function as neural prostheses?
D. As neural prostheses, and by using tiny probes,
E. Since the use of tiny probes as neural prostheses,

Official Explanation:

Correct Answer: A

The original is the most clear and correct version. Choices b and c are unnecessarily wordy, and c also creates a sentence fragment with the semicolon. Choice d is awkward and unclear, and the use of since in choice e is illogical.
