As the title states, is there an acceptance rate or bias difference between applying at the end of Round 1 versus the beginning of Round 2? Particularly in Harvard and Columbia's cases?

There is no difference between the first two rounds -- for schools with more than two rounds (which means every school except for Sloan and Columbia).

Since Sloan and Columbia only have 2 rounds -- you would be wise to apply in the first round.

Sorry I am a bit confused, below is columbia's deadline for sept, 2011 entry. Is Jan 5, 2011 considered a normal 2nd round deadline?

Merit fellowship consideration deadline: January 5, 2011

Regular Decision application deadline: April 13, 2011

Columbia uses Rolling Admissions rather than true rounds. In other words, they start considering your application when you submit it (in theory).
