Between B and E, I'll pick B. E appears to be convoluted.

A. Five hundred million different species of living creatures have appeared on Earth, nearly 99 percent of them vanishing. What does "them" refer to? It's a run-on sentence.

B. Nearly 99 percent of five hundred million different species of living creatures that appeared on Earth have vanished. This sentence correctly uses past tense to place species on the planet and then present perfect to indicate that the species gradually vanished after appearing.

C. Vanished are nearly 99 percent of the five hundred million different species of living creatures that appeared on Earth. This is a "flipped" awkward sentence. Incorrect.

D. Of five hundred million different species of living creatures that have appeared on Earth, nearly 99 percent of them have vanished. "them" here is unnecessary.

E. Of the five hundred million different species of living creatures that have appeared on Earth, nearly 99 percent have vanished. Since the species had to appear before vanishing, the use of present perfect in both phrases is incorrect.
