Absolute phrase tells more about interactions, so perfectly modifying the previous clause.
B. atmosphere, with interactions affecting
arrays collect and transmit..... with interactions affecting global climate=> awkward.
C. atmosphere that affects
It is not atmosphere but interactions 'that affects'
D. atmosphere that is affecting
Same as (C).
E. atmosphere as affects
Awkward.

Guess this is a case of 'resumptive' modifier. (interactions)

but the comma in A makes me uncomfortable.

why cant the 'that' in C and D modify 'data'. It is ambiguous, I feel that 'that' can modify both 'atmosphere' and 'data'.

if THAT is used as a pronoun ..then it will almost always refer to touching noun (there are few exceptions too).
so in this case THAT is refering to ATMOSPHERE..hence it is not ambiguous.

This is a run-on sentence. So Out
B. atmosphere, with interactions affecting
with is a preposition and cannot introduce a dependent clause . Out
C. atmosphere that affects
that is a subordinating conjunction. Also "An array of bouys" is acting as a singular noun. So affects is in || with collects and transmits
so I will go for it
D. atmosphere that is affecting
Out for -ing form
E. atmosphere as affects

Though "as" is a conjunction it doesnt mean much here

Are you guys sure there is no mistake in this question. What's the source of this question?

A can't be right in my opinion. It would be right if modified as :

Floating in the waters of the equatorial Pacific, an array of buoys collects and transmits data on long-term interactions, between the ocean and the atmosphere, that affect the global climate.

Between A and D, I see A as a run on sentence. Though D also has problems, it seems the least of the evils.

A it is...this is the use of 'appositive' modifying interactions.
In D,'that' modifies atmosphere which is wrong.

cannot quite figure out what is wrong with this sentence, i do not think between the ocean and the atmosphere should be subordinated...

1. Interactions is a modifier and correctly modifying the preceding clause.
2. That is correctly used and is next to noun interactions also affect is the correct verb form as interactions is plural.
