My questions is how can A be correct ? "it" has no clear antecedent , it could refer to "sun" or "heat" . As a matter fact I do not find any correct !!! Help

In GMAT, ambiguity ,such as the one you are talking about here, is no longer an issue as long as sentence is meaningful. GMAT gives preference to meaning and here, we have 'heat' as the most meaningful logical referent for 'it'. Can we say that 'burning calories to generate 'sun'?

Why C is not a correct answer ? As it seems A has parallelism mistake . In option A "drawing their body heat " is made parallel to "burning calories" where as it should be "generating it" . Option C provides correct parallelism. Please respond.

That's not a parallelism mistake. That is the correct parallelism, clearly depicting the intended meaning:

Reptiles, by drawing their body heat directly from the Sun rather than (by) burning calories to generate it.......

In other words, reptiles:
i) draw their body heat directly from the Sun
ii) don't burn calories to generate the body heat

Not parallel.
by drawing their body heat directly from the Sun: Simple gerund
the generation of body heat by burning calories: Action noun

C) and not from generating it by burning calories

Not parallel. In the first part we have 'from Sun'. Hence, in the second part 'and not from ...' should be parallel to 'Sun'.
'generating it by ...' is not parallel to 'Sun', as the former is a simple gerund, while the latter is a concrete noun.

D) 'instead of': is followed by a preposition, 'by', while it should be followed by a noun or pronoun.

E) Terrible! Not parallel and meaning problem.

by drawing their body heat directly from the Sun rather than burning calories to generate it = Non essential modifier.

X Rather than y = Shows preference of X over Y.
Instead of X ,Y = Replace X thing with Y.

Lets understand the meaning of the sentence to determine the correct answer will be rather than/instead of.

Reptiles have 2 options for heating their body -

1. From the sun
2. Burning Calories

The best usage will be rather than since both the options are presented infront of the reptiles and they prefer option 1.

A) rather than burning calories to generate it

from the Sun rather than burning calories

It = Correctly refers to Body heat , hence this option is correct.

B) rather than the generation of body heat by burning calories - Passive and awkward.

C) and not from generating it by burning calories - Can be straigtaway rejected.

D) instead of by burning calories for generating it - Incorrect.

E) instead of body heat generated by burning calories - Passive + Instead of Incorrect.

Hence IMHO (A) looks the best.
