Wrong tense is used. The sentence is written in present tense (dominate the Northlake High student government.)

Contrast is gone thus meaning has been changed.

C) Despite having been
Wrong tense used again

D) Although they account for
Contrast(although) - Check
Tense(account for) - Check
Pronoun(they-for students) - Check
Everything seems in order.

Contrast gone hence meaning is changed.

Having accounted for only 13 percent of the student body at Northlake High School, students who attended Megalopolis Middle School dominate the Northlake High student government.

A) Having accounted for -> Having accounted doesn't give us the contrast, we look for in the sentence. Incorrect.

B) With -> "with" is used for to give the result of the action in preceding clause. We have incorrect usage of "with". Incorrect.

C) Despite having been -> despite having been is incorrect as we cannot say "students be 13%". Incorrect.

D) Although they account for -> Although is a subordinating conjunction which is fit for a dependent clause. We can also see the contrast, it is the intended meaning. Let's keep it.

E) As -> We lost the contrast. It is no match for D. Incorrect.

So, I think D. :)
