<Plausible though it sounds, the weakness of the hypothesis> is that it does not incorporate all relevant evidence.

(A) Plausible though it sounds, the weakness of the hypothesis
(B) Even though it sounds plausible, the weakness of the hypothesis
(C) Though plausible, the hypothesis' weakness
(D) Though the hypothesis sounds plausible, its weakness
(E) The weakness of the hypothesis which sounds plausible

I know that a , b and c are out. In E doesn't which refer to hypothesis?
Why E is better than D. any thoughts guys.........

This is a dangling modifier problem and we need to make it clear that it is the "hypothesis" that is "plausible" and not the weakness.

In (E) it is not clear as to what "which" refers to : the weakness or the hypothesis. Moreover (E) makes "weakness" as the subject.

I spent the last ten minutes trying to figure out how on Earth E was the answer. I'm glad you posted your correction, and I can't improve upon what giddi77 has posted...
