Methane, which has long been counted among the greenhouse gases that are implicated in global warming, comes both from natural sources such as bogs and from a host of human sources, including coal mines, leaking pipelines, landfills, and rice paddies.
The parallelism is maintained in option A; there are no other issues.
A. that are implicated in global warming, comes both from
B. that are implicated in global warming, coming from both - the working verb is absent for the subject Methane
C. being implicated in global warming, comes from both - (1) "being" can be used for modification if it implies some temporary state; not the case here. (2) Another error is broken parallelism in idiom both X and Y: "from both X and from Y" does not work: "from" can be used either once outside or twice inside.
D. implicated in global warming and coming both from - same as in (B): lack of working verb
E. implicated in global warming, that come both from - same as in (B) and (D)
