the underlined phrase is a verbal clause so "because" is correct. Also "being" is wrong. So only C/D/E remain.

"Not only X... but also Y" is the correct idiom. So C.

B) due to its being adjacent to such a large expanse of low flat land in California's Central Valley, its viewshed ranks as one of the largest in western United States, including not only the entire San Francisco Bay Area but also the whole of the Central Valley as well – but also as well --- redundant

C) because it is adjacent to such a large expanse of low flat land in California's Central Valley, its viewshed ranks as one of the largest in western United States, including not only the entire San Francisco Bay Area but also the whole of the Central Valley -- the best answer

D) because it is adjacent to such a large expanse of low flat land in California's Central Valley, its viewshed ranking as one of the largest in western United States, including not only the entire San Francisco Bay Area and the whole of the Central Valley too – This is a fragment with no verb for the subject viewshed; not only should be matched by the correlative ’but also’

E) because it is adjacent to such a large expanse of low flat land in California's Central Valley, its viewshed would rank as one of the largest in western United States, including not only the entire San Francisco Bay Area also with the whole of the Central Valley – 1. would rank is incorrect for something that is a fact at the moment. 2. But in ‘but also ’missing

because of is correct.
second error - not only, but also.
3rd error - its viewshed ranks.
