We need to read the whole question to get the idea first.
The idea of the sentence is: because a SEC document file yesterday making it a permissible act for a member of the board of directors to sell shares of stock to the public, shareholders found that upon the stock market opening the next day share prices plummeted 5%.

The blue part is the modifier.

On account of a Securities and Exchange Commission (SEC) document filed yesterday, making it a permissible act that any member of the board of directors sell shares of stock to the public, shareholders found that upon the stock market opening the next day share prices plummeted 5%.

A) On account of a Securities and Exchange Commission (SEC) document filed yesterday, making it a permissible act that any member of the board of directors sell
Wrong. "make X permissible act that Y do......" is not grammatical. The correct idiom is: "make X permissible act for Y to do Z ....".

B) With a Securities and Exchange Commission (SEC) document filed yesterday that makes it a permissible act that any member of the board of directors sell
Wrong.
Because of the first "that" --> "it" is redundant.
In addition, B has same error as in A. "make X permissible act that Y do......" is not grammatical.

C) A Securities and Exchange Commission (SEC) document filed yesterday that made it a permissible act for a member of the board of directors selling
Wrong.
Because of the first "that" --> "it" is redundant.
Idiom problem: "make X permissible act for Y doing......" is not grammatical.

D) Because of a Securities and Exchange Commission (SEC) document filed yesterday making it a permissible act for a member of the board of directors to sell
Correct.
We have a very long modifier. The correct sentence is: because of a SEC document file yesterday making it a permissible act for a member of the board of directors to sell shares of stock to the public, shareholders found that.........................."
The blue part is a long modifier.

E) Due to a Securities and Exchange Commission (SEC) document being filed yesterday that makes it a permissible act for a member of the board of directors to sell
Wrong.
Because of the first "that" --> "it" is redundant.
"being filed yesterday" is wrong grammar.

shouldn't there be comma after the word yesterday in option D for it to be correct?

No, you don't need a comma after yesterday because making it permissible… is giving information about the document filed.

The organization of this sentence is: Because of <X>, Y.

(1) Because of his horrible fear of rattlesnakes, Jake never visited the Grand Canyon.

In (D), filed yesterday is giving more temporal information about the document, making it a… is talking about the effect of the document.

(2) Because of a show performed last night depicting vengeful serpents, Jake skipped our trip to the Grand Canyon.

Grammatically speaking, we don't need commas because the two verb phrases (performed, depicting) are both giving information about the noun phrase. We couldn't add a third one and keep the Because clause grammatical.
