Correct Construction:
One of the plural subject- that plural verb-predicate to dependent clause- singular main verb (referring to subject 'one')- predicate to main clause.

No. That represents all the artifacts. This is a typical example of subject verb agreement.

Is it because 'that' is referring to 'artefacts' and not the particular artifact that was missing, making it plural?

One of the artefacts is missing ,which I suppose has correct SV

would you be saying, one of the artefacts that are missing

would you be saying, one of the artefacts that are missing

that have been excavated from the recently discovered archaeological site -- this part modifies all the artifacts. So, a plural verb is required.

For the example, you have cited in that only one artifact is missing. Hence, the usage of "IS" is correct.

One of the artifacts that have been excavated from the recently discovered archaeological site is missing.

"one of the" is a prepositional phrase which is always singular and hence according to me E has to be the answer.

First - check the has/have split

We are dealing with a relative pronoun modifier that is modifying a plural subject, artefacts. Therefore we need Have.
(A) have been excavated from the recently discovered archaeological site are estimated at being
(B) have been excavated from the recently discovered archaeological site are estimated to be
(C) has been excavated from the recently discovered archaeological site is estimated at
(D) have been excavated from the recently discovered archaeological site is estimated to be
(E) has been excavated from the recently discovered archaeological site is estimated to be

Second - check the subject of the sentence. We are only referring to "ONE" of the artefacts, a singular subject.
(A)One of the artefacts that have been excavated from the recently discovered archaeological site are estimated at being
(B) have been excavated from the recently discovered archaeological site are estimated to be

(D) have been excavated from the recently discovered archaeological site is estimated to be

D is correct.
