does a grade-F fail MSA application?

Actually I dont have an F so far, but what I have is an Incomplete grade because the professor made a mistake.
I emailed the professor about it more than one month ago and he replied with a promise to fix it. However, time passed, the grade remains INC. The professor doesn't reply my email anymore. According to the college rule, if an INC doesn't get make up, it will turn into an F after the next semester. The interest part is that I am leaving the USA to take an international intern for half year, meaning that im not possible to go back to the school to make up it.
Maybe the professor will sooner reply and fix it. No matter what I have to be prepared for this. So my question is if there is an F in the transcript, will that be a serious problem regarding the application? Also if its an F, my GPA will be lowered to 3.1. I have finished my gmat try before 0605 the revolution and acquired sufficient rec letters for my target school. Thus, I believe all I need is a perfect transcript.
