According to many other official questions, the usage of as well as, with and, entails its element to be parallel with elements coordinated by and.

Good question. "As well as" isn't technically a parallel marker in the same way conjunctions such as "and," "or," and "but" are. So while "as well as" will often connect similar elements, it doesn't have to, and you need to maintain a flexible mindset when considering whether its usage is okay.
To see how it's working here, take another look at (E):

Here, "as well as" appears to be connecting the two prepositional phrases in blue. What's confusing is that there's an "and" indicating a parallel construction
within the first element in blue. That's fine. Something can be indicated
by x AND y as well as
by z.
In this case, the "eastward orientation" and "overall plan" are paired together because both are components of the structure's architecture, while the "artifacts" appear to be a separate, less important category for identifying a building as a church, so this part comes after "as well as." Perfectly logical.
Anything to memorize here? Nope. Just know that interpreting "as well as" requires a bit of flexibility on your part, so if you're not sure if it's used correctly, don't use it as a decision point. Simple as that.
