The book (Manhattan) says the third one in the above sentences is incorrect without really explaining why for a change.

Why is the usage of "which" in the third sentence above not correct?

The last sentence modified the models rather than the sub atomic particles. I still would like some experts to point out if my logic is inaccurate.
