in B we have a plural "figurines" which does not go with "has nearly doubled the number "

The problem I have with E is that I have always thought that "during" has to appear with a specific time. Ex.- during one year, during Prehistoric era, etc. and never in phrases such as I drank a lot during my birthday, or I will meet my cousin during holidays.
Could anybody clarify?

Here during means throughout the period. There are other uses like you said.

E. The discovery of twenty-one ceramic dog figurines during the excavation ----> figurines were discovered throughout the excavation of the 1,000-year-old village

Has to be E. As someone pointed out during here means throughout the period.

Nobody is going to clarify this?
And aside from that...

...was has nearly doubled the number is not the discovery (as E says), but the 21 ceramic figurines themselves (as in B).

at the excavating - Idiomatically wrong, so choice B & C are out.
D. Ceramic dog figurines, twenty-one of which were discovered during excavating
Correct idiom used, but reflects The Ceramic d Figurines have doubled but not the discoveries.hence wrong
E. The discovery of twenty-one ceramic dog figurines during the excavation - Correct, as it indicates discoveries of TCDFs has doubled.

A. That twenty-one ceramic dog figurines were discovered during the excavating --- This isn’t a bad sentence; only thing is that the use of excavating instead of the excavation is rather not elegant. When there is a popular noun odor a word, the gerund is not the ideal thing to use.

B. Twenty-one ceramic dog figurines discovered at the excavation ---figurines and has nearly doubled- SV error

C. Discovering twenty-one ceramic dog figurines at the excavating--- at the excavating is inelegant

D. Ceramic dog figurines, twenty-one of which were discovered during excavating --- figurines and has nearly doubled – SV error.

E The discovery of twenty-one ceramic dog figurines during the excavation—right choice; it is the act of discovery that pushes the number and not the 21 figurines. Correct expression.

Although both ‘at the excavation’ and ‘during the excavation’ are correct depending upon the context, here ‘during excavation’ is better since the figurines were found during the period of excavation. At the excavation will allude to a specific place.

Do we have a meaning error in

B Twenty-one ceramic dog figurines discovered at the excavation

or only Subject Verb issue?( non underlined part has 'has' in it)

Sorry @jumsumtak... But I don't think 'at the excavation' is wrong... it means at the excavation place ... but yes we can go ahead and discard this option using
sub+verb issue as pointed by You

For me this question it is all about the meaning
what "has nearly doubled the number of these artifacts known to exists"
the Twenty-one ceramic dog or the DISCOVERY OF Twenty-one ceramic dog

--> E is OA. you should pay attention in the last clause. HAS is NOT suitable with A,B and D.
C is idiomatic --> Discovering & the excavating
So E is the best choice!

Options A,B,C and D have wrong usage of verb excavate. "during the excavating of" or "at the excavating of" is wrong.
It should be during the excavation of.

Moreover, E correctly explains what 'has nearly doubled the number of these artifacts known to exist' --> The discovery the has nearly doubled.

Hence, E is the correct answer.
