(A) the cost of which raises water bills high enough so that
The clauses should be separated by a comma and "high enough so that" is just awkward wording

(B) at a cost raising water bills so high that
This says that the proposal was at a cost. Modifier error

(C) at a cost which raises water bills high enough so
This says that the proposal was at a cost. Modifier error

(D) whose cost will raise water bills so high that
Correct. Cost refers to the projects and "so high that" is the right usage

(E) whose cost will raise water bills high enough so that
"high enough so that" is awkward wording
