Options A, B, and C are out because of the usage of "are" and "have".

Between options D & E, it boils down to these two words - "Affect" and "Effect".

"Affect" -- To make an impact. Ex. "His bad preparation will affect his GMAT score."
"Effect" -- Result of an action. Ex. "Effect of his bad preparation was visible in GMAT score."

Thus, with the intended meaning of the stimulus, option E is right.

    increase-singular, are- plural
    effecting is not a verb
    applicants are not increasing (in size). They are increasing in numbers
B. applicants to graduate school last year, caused in part by the declining economy, downsizing, and laying off of workers, are effecting
    increase-singular, are- plural
    effecting is not a verb
    applicants are not increasing (in size). They are increasing in numbers

C. the number of people applying to graduate school last year, caused in part by the declining economy, downsizing, and layoffs, have effected
    The number- singular, have-plural
    effected is not a verb

D. the number of people applying to graduate school last year, caused in part by the declining economy, downsizing, and layoffs, is effecting
effecting is not a verb

E. the number of people applying to graduate school last year, caused in part by the declining economy, downsizing, and layoffs, is affecting
