Not nearly as efficient means "not as efficient" or "significantly less efficient".

Nearly not as efficient is not idiomatic. That is, we cannot express that idea this way.

"not nearly" is a phrase which means "nowhere near"

So "not nearly as efficient" means that her efficiency is nowhere close to the efficiency of her predecessor.

'nearly not as efficient' is incorrect use of nearly. You can say 'she is not as efficient...'
