D seems to be a run on sentence as a comma cannot separate two independent clauses.
A must be the correct answer. The whole phrase after the comma is an appositive, modifying the "islands". Such kind of construction is valid in English language.

A) two of them comprising two-thirds of the nation's area - I don't find any flaw in this particular option. "Them" is clearing refering to islands. (keep)
B) two-thirds of its area being in two of them - If "it" refers to republic and "Them" refers to islands, the option would render a vauge meaning. So this one should go.(out)
C) and its area is two-thirds in two islands . In this option, the idea seems to fall short because the "two islands" doesn't seems to have any relation to the seven thousand islands.(out)
D) two of them comprise two-thirds of the nation's area - Run on. No conjuctions used. (out)
E) which have two-thirds of its area in two of them - When the proper anecedents are substituted, the option seems to imply that seven thousands island have two third of republic area in two of the islands. Its long, wordy and incorrect. (out)

Methinks its A. :)

Do correct me if I am wrong.

To answer your query, as others have pointed out here, Option D cannot be correct because it uses a comma to join the independent clauses "The Republic of the Philippines encompasses more than seven thousand islands" and "two of them comprise two-thirds of the nation's area"; remember, semicolons and the “comma + conjunction” construction are used to link two independent clauses; commas are used to link an independent clause with a dependent one; comma cannot be used to join two independent clauses.
