With no disrespect to karlfurt, I just so happen to have my Kaplan GMAT 800 book right here, and remember going over this question just yesterday! So, yes, the OA is A.

The OE is (paraphrased) that the key to getting this one right is recognizing that the underlined part of the sentence should not contain a pronoun. They say that replacing "with" with "whose" is wrong because "whose" could refer to either the layers or the Canyon. Evidently, "whenever a pronoun has more than one possible atecendent (the thing it refers to), it's used incorrectly". They say that E is wrong for basically the same reason, "is it the layers or the Canyon that is marking the passage of time?"

would narrow down to A & D and go with A simply because D is in passive voice.

If you look at it D is plain WORDY

been able to see (why BEEN ABLE TO SEE when SEEN perfectly fits the bill?) layers of sediment in the gaping canyon, with different colors marking (again MARKING?)

In A, what is the bolded section modifying?
It should modify "layers", but how?

Those who have visited the Grand Canyon have typically seen layers of sediment in the gaping canyon, with different colors that mark the passage of time like the rings in a tree trunk.

(A) seen layers of sediment in the gaping canyon, with different colors that mark
(B) seen layers of sediment in the gaping canyon, whose different colors mark
(C) been seeing layers of sediment in the gaping canyon, whose different colors are markers of
(D) been able to see layers of sediment in the gaping canyon, with different colors marking
(E) seen layers of sediment in the gaping canyon, marking by different colors
