My opinion...

A. which are not formally [are is plural]
B which are not a formally [are is plural]
C which is not a formally [the "a" makes "means" singular, which keeps parallel with "instinct"]
D which is formally not a [splits "is...not"]
E which is not formally [the lack of "a" makes "means" plural, which does not match "instinct"]
