(A) black-footed ferrets are thought to have declined in number as
(E) the numbers of the black-footed ferret are thought to have declined as

Please tell me what the difference is ?

Ferret is the subject here, thus it should follow immediately after its reference in the opening sentence.

? who were common throughout ? ... ferrets ain't they?

I feel that the modifier 'Once common throughout the Western plains' modifies the Black ferrets not their number so A.
