this seems A..

that clearly refers to the entire clause preceding it..

I would go with A

My choice is also A, as two technologies are being compared in the statement. The use of "that" clearly denotes technology.

Archaeologists in Egypt have excavated a 5,000-year-old wooden hull that is the earliest surviving example of example of a “built” boat—in other words, a boat constructed out of planks fitted together—and that thus represents a major advance, in terms of boat-building technology, over the dugout logs and reed vessels of more ancient vintage.

I know that there will always be exceptions to every rule..but during my entire GMAT preparation, I have always read how 'that' must modify the word immediately before it and how '-ing' form should be used when referring to a preceding action....
