1st one is grammatically a good sentence, not the most beautiful, but, yes, logical.

it considers anomalies as singular b/c it assumes that a bunch of anomalies led to the discovery. ...co-relate 'everyone' or 'each' with this.

furthermore, IT is a subject ..thus, 'was' will go with it. :)

what is the subject of "led" ?

"anomalies" ??? nope...

let me try to write a correct version:

It was an anomaly in the orbit of uranus that led NASA to the discovery of

neptune.

NASA found anomalies in the orbit of uranus and this finding led

to the discovery of neptune.
