it is between C and D. In D,I think, 'it' doesn't sound right as a subject. and 'that' after semi colon refers to what? 'profit' or 'Interstudy'?

a pronoun is not necessary after HMO's, therefore A and D are out. B and D also changes the meaning of the original sentence.
E changes the meaning and also uses the wrong pronoun "they"
C is concise and uses the proper pronoun referring to Interstudy.

The sentence tests modifier
A and D are out as they unnecessarily use pronouns. B & E have pronoun error. B also uses being wrongly.

C is the clear winner.

C seems right to me, but I didnt choose to go with that as the sentence after the semicolon seems incomplete. Any comments on that?

C for me at the first instant..

According to Interstudy, a nonprofit organization that studies health maintenance organizations (HMO’s), only 36 percent of the nation’s 607 HMO’s were profitable last year; it estimates that this year 73 percent will be.

The correct part of the sentence needs to be followed by the clause itself.. Hence, leaves choice C and E. E is incorrect cos the choice uses "they".

I was choosing between C and D.

Ultimately I chose D because I thought you could not end a sentence with a verb?

The semi colon leaves the second part ambiguous in C IMO.

I was told both pieces need to stand alone. How is the second piece a complete clause? 73 percent will be what ?

Remove A, B and E as these three uses they while Interstudy is singular. D has ambiguous pronoun "that". Only C is left.

Most of the people have pointed out "it" in D and the change in the meaning without any explanation. The only problem I can see is "that" after "last year". I am not sure what "that" points to. In contrast, C looks entirely incomplete. I don't know how C is the clear winner. Can someone please clarify what else is wrong with D?

the problem is with the structure.
According to Interstudy, an organization, it estimates

the following construction is not only correct but also sounds right.
According to Interstudy, an organization, only 607 HMO’s were profitable last year
