I'm sure whether can be used more than once in a sentence, but in this case, I would take out the second whether.

He was not sure whether to go to the party or to stay at home.

Whether A or B.

The 2nd whether is redundant, consider this-

He was not sure whether to go to the party or whether to stay at home.

it still conveys the same meaning... is not it ?

After 'or' whether has been used for parallelism reasons.

If - conditional statements.
Whether - to raise a doubt or to choose between alternatives.
