Is it ok to use whether twice in the same sentence? For example
He was not sure whether to go to the party or whether to stay at home. Is that second whether wrong?
Also what exactly is the difference between whether and if?

(conditional clause)
If you study hard, (then) you will score high on GMAT
"If" VS "Whether"
"If" word does not always signal a conditional sentence.
When conditional clause is not used,GMAT prefers to use "whether"
Eg: I do not know WHETHER (not IF)I will go to the dance(no conditional clause ,as no THEN required)

If is always with condition.
I will feel better IF I take antibiotics.
Whether is used to provide alternatives ...I don't know whether it's possible.
